Okay, I was not aware that you were getting the error about flvffmpeg is not compatible. This is what's causing the issue.
It shouldn't doesn't need Flash Video under file associations because the loading of the video is done through a playlist file, but it doesn't hurt. The warning about an earlier version of windows mobile is fine, just ignore it.
The error about the flvffmpeg plugins sounds familiar, I'll have to go back through this thread and try to piece together when people saw that issue. I think if you have a different version of the plugins it will work, but I'm not sure which one. If you don't mind trying a couple of different installs, I think we can figure this out.
Can you uninstall the current version of FlashVideoBundle, and then try installing this one here:

You may get some warnings because the binaries in this CAB are unsigned.
