I then had an issue with the App catalog not working - which I fixed by erasing all of my apps and reinstalling them. NOW, after reinstalling all of my apps, including Preware, my installed patches don't show up in Preware. How can I get Preware to recognize the patches...or do I have to uninstall and reinstall them all??

    Thanks.

In Preware use ERU Emergency Reconstruction Utility.

Wish I knew that yesterday. Had the same problem
First I went through and re-installed all the patches I had. Preware runs through the normal steps to install a patch, then shows a brief message, "Interestingly, this patch seems to already have been applied".
But, it also didn't recognize any of my apps either.
I had been playing with Uberkernel and Govnah and my Pre had kept crashing with Govnah 0.4.8.

Anyway, I gave in and doctored it last night. It was probably time anyway, after playing with the various overclocking kernels.

    Thanks

Hmn...this didn't work. I tried both the ERU and EPI, restarted and Preware still doesn't see the installed patches.

uninstall then reinstall it . if that wont work then the other option is to run webos repair utility with the over ride compatibility checked. this will fix all patches and themes and put your phone back to standard.
