I know apps are now on /media but when I look in novacom, I can't find my app that I installed (with the sdk). Where are they installed now?

And can I see it in novacom? If not, how can I see the folder?

For anyone wondering, I found it:
    /media/cryptofs/apps/usr/palm/applications

It's crazy how Palm left the applications section wide open, with no security.

Well, only somewhat. If you go in through novacom, then yes, you can see everything. If you go in through USB or bluetooth (which 95% of people will do since they're not going to install the SDK/novacom) then you can't see that folder.
