I have both a Mac and PC, and prefer the Mac. Does it matter if I flash my Treo with my Mac vs. my PC? Is the file system better coming from the PC vs. the Mac?

It doesn't matter. The FW and ROM files are the same in either case.

I did mine on a Mac and although I had a few headaches (non related to the Mac), I was successful.

The treo flashes itself, there is no difference in the mac or pc 'version' other than it's packaged differently for each respective platform. Once you sync that file to the Treo, it's the one that does all the work. Not the mac or pc.

I do mine on a Mac, too. As long as you are set up to sync from that computer you're set. I use Missing Sync, and do my FW updates with that too, so you don't even need to have Palm Desktop installed if you don't want. You basically just need a way to sync to backup your files and install the upgrade PRC, what app or type of computer you use is really irrelevant.
