Where exactly are you getting the applications for your TouchPad? The app catalog should have no issues with installations.

HP's App Catalog - application on your TP
Preware and WebOS Quick Install (WOSQI) for 'unofficial'/homebrew applications. You will find plenty of information on those two in these forums.

The applications have file type .ipk

Sounds like you are trying to download a non-webOS program - a Windows .exe perhaps?

I think you try to open the webos app from a windows box, you should upload it to your touchpad with webos quick installer instead like johncc suggests you
